It's a super morbid movie that is true. However, I would argue that it isn't an atheistic movie but rather an existential one. In Jungian psychology there's the concept of the subconscious being just a thimble of the collective unconscious which he saw as analogous to God.
I think one could argue that Donnie's conversations with Frank could be equated to a man's conversation with God about why he has to die, why it is his fate. And in that framework Donnie could be seen as a Christ figure.
